I made another mod to disable the glows above ships Disable Animus Glow Above Ships (Resorep)
I also recommend kamzik123's No Effects Mods, they cover most of what disables annoying effects does without using 3DMigito.

Requirements
3DMigito <=== if you download 3DMigito from here edit d3dx.ini and set hunting=1 to hunting=0 (the mods below do this already)
Alternatively you can install Disable annoying effects -glowing objects outlined enemies- OR assassins creed black flag care package they both have 3DMigito packaged with them.
If you install both mods above, d3dx.ini from Disable annoying effects should replace assassins creed black flag care package's.
How to install
Drag and drop ShaderFixes and ShaderCache folders into the game folder

Noticing that assassins creed black flag care package doesn't skip like the other mod, but edits the shaders directly. I started gaining basic understanding of how 3DMigito worked. Knowing that the shader I was looking for was named "2d4f73361fa218f4" I started dumping them, found it, and then through trial and error fixed a rather annoying bug.
