Alt moves the engines because it looks cool, also if you have it the way it is when it spawns, the friction pads touch the ground. After toggling into flying position, where the engine wings are over and under the cockpit, you can press space and it will take off perfectly without input, given you are on flat-ish ground. In the 2. 0 version of the ship, I have implemented logic to make the engines move with control inputs, so it looks cooler.
