User moirai seems to have found the solution to this, he posted a comment in the main comment section:
moirai [...] As a side note on the issue of missing Scryes; I found that extracting the scrye mesh from the Dragonborn BSA and putting it in the correct folder structure as a loose file solve the glitch. After doing so, all scryes were visible.
